Are you saying that the system was charging but left overnight the batt would go flat (implying a current drain or a dying batt)? Or are you saying the system wasn't charging hence you would need to recharge the battery after each use?

If the latter check the alt. to see if the short thick blue ground wire from the alt. case is connected to the alt mounting bracket and the thin red wire (that you re-did) is also secure at the alt. If both are properly connected the alt light should come on when the key is in the accessory position car not running (and goes off when car started).
