M41 upgrade 120-130 1967

I am in the midst of installing a new and improved B20 along with an M41 tranny in my 67 122S. When I removed the driveline, I found that the flange will not mate up to the flange on the M41. The hole pattern is not the same.
Will I be able to have the driveline shop install the correct flange when they shorten the shaft, or do I need to shop for a complete driveline with the propper flange?
