Do you mean the engine stumbles and you have drivability issues or just that you have noises? If just noises, look for something in the exhaust. Is a manifold coming loose or one of the pipe clamps or a hanger?

If it is drivability, I would think first of a thermostat failing open and keeping the engine from warming up. (Does the gauge come up to mid-scale?) Lastly the temperature sensor tells the ECU what the engine's temperature is and if it is lying the engine worn't run good. The Motronic 4.4 ECU system only has one temperature sensor, on the engine at the thermostat housing.
