If a vehicle is going to be sitting for an extended period, it should have a full tank of gas to help prevent rust.
The "compartment" is baffling(sheet metal baffles that is...not confusing) to keep the fuel from sloshing away from the pump.
There are a variety of multi-step tank cleaners on the market. They are acid washes which etch the inside of the tank which is then coated with something. May or may not work in your case.
