elec. problems

Can you let us know the year of the car?
Your charging system is fine which is good news. The wiring can be problematic depending on the year, but I wouldn't mess with it for now - you will cause problems, not fix them.
You have something draining the battery, which isn't too bad since it charges up okay when you run the alternator.
The clock will not be the cause; it never is.
The door lock system can do this. Power to a radio can do this. Is anything running besides the clock?
If you leave out a fuse does the battery drain?
