I hope the brown spots aren't from water, because then you would need to remove the headliner and fix the water problem first.
You could remove it, find a shop that sells vinyl, cut your own... Nah, ask at the vinyl shop what it would cost to replicate and let them do it. Get 3M adheasive to attach it.
Fix the sunroof while you are at it.
