I've screwed something up S90-V90

The new rotors came from FCP Groton-were the one Nick recomomended(Zimmerman)-along with the brake pads for the job. I'm thinking that the right front is giving the problem, the left front after the install went smoothly when turning the wheel after installing and the right front was a whisper of sound coming from the calipers when turning the wheel and tire after the install. The above is with the tire and all suspended up in the air and then turning over by hand.
I also made a boo-boo when I collapsed the calipers, I did not open the bleeder to force the old fluid back out,I'm going to flush out the system of course to take care of that,but I still don't think that could cause the pedel pulsation I get when coming to a dead stop. Oh yeah, last but not least -Dewfpo is it soup yet?
