Im really wondering now about my tranny 900 1994

I just recently had a catastrphic loss of tranny fluid. i found the pan blots to all be pretty loose so i snugged them up and flushed the fluid out. The fluid was poo brown and the car makes a whining sound in neutral and for a little while driving then goes away and then the tranny starts to slip. does anyone have any ideas or solutions to my problem! the tranny pulles great in all gears then slowly begins to slip! im going to continue to flush the tranny until its clear.
