FIRE IN THE HOLE! 120-130

So I recently changed the engine. While the engine bay was empty I kinda shoved the wiring aside so I could do some cleaning and painting of the bay. I have a Crane 700 pointless (sic) system. I thought I had everything (wires) back in their proper place -ignition - hot box - remote starter - coil - fuse box. Anyway I was having a problem getting the LED on the hot box to tell me I had spark so I could set the timing. So I made some connection or other (had to do with the remote starter) and then applied the battery. What resulted was a smokey melt down of wires between the remote starter and the coil. I took the remote starter out (duh) and am at present totally confused about what wire goes where.
Could someone tell me where to hook up the wires from the ignition (armored cable has been cut into due to Crane install), coil and the hot box? Needless to say the more simple and basic your instructions, the better.
