Head to manifold gasket 120-130

Hi!
Next step in my B20E installation: I test-fitted the gasket on the head and the holes in the gasket for the two positionning studs are not so well positionned, so the gasket is a bit "wavy" (ahem, that's the only word (neologism?)I could find...) Should I just ignore this and be confident that when I torque the bolts the gasket will be pressed the right way or should I remove some material from the gasket so it sits nicely on the head? since the gasket is a multi-layer stuff, I'm reluctant to start cutting it! What's my best way out of this?
