Do you think I can find a shorter grease nipple or a plug of some type to replace it with?

Yes. Best idea is to use the long nipple for the inital grease & then swap it to a blank plug before you even put the shaft in the car.

Another tip on UJ fitting: Position the grease hole so that it's under compression, not tension.
