This may sound a bit simple but I will put it out there anyway. Is the rubber boot around the shifter in good condition? a torn boot will let in a lot more "gear noise" than you are accustomed to hearing especially in 1st and 4th when the boot is stretched forward. Thats my input for what it is worth.
