I'll second Afton's suggestion to clean up the fuse holder since you mentioned a heavy rainfall. Could be that either the windshield seal or some drain down within the cowling is letting water run right down that area of the body behind the fuses, perhaps only in a heavy rain. So check the carpet for wetness...
Also, next time you get it running on all four cylinders drive it a while to get it good and hot. That will give the plugs a chance to get cleaned off. Plus, if the problem is related to wetness under the hood then with any luck that'll dry it out.
Just a hunch but the new alternator belt squeal might be due to the extra load on the alternator from all the cranking. That and they need tensioned.
