Glad you were able to narrow down the sypmtom, if the drive shaft was removed during the engine replacement that might be the problem. The bolts that connect to the differental are balancing bolts and have to be reassembled in exact order to the diff flange and in line with the drive shaft. These bolts can be of varying length.

If that is not the case, then disconnect the drive shaft at the trans, rotate drive shaft 180 degrees and reattach, see if that calms the vibration. If that does have an effect, then it will be trial and error to dial in to a comfortable setting.
