Air will enter the system but you can minimize this by placing little vinyl or rubber vacuum caps on each brake line quickly once you disconnect it. Buy them at Autozone or a big box auto store: Dorman makes a kit. Be prepared to bleed the MC before it goes back in. And bleed the system once everything is reconnected. A power bleeder makes quick work of this.
