I assume you’ve removed the cotter pin and clevis pin that connects the brake rod to the pedal. Have you removed the pedal pivot bolt and the pedal itself? That might give you more visibility to what the hang-up might be. You may have to loosen the brake booster from the firewall and pull it, along with the brake rod, forward to allow the pedal box assembly to drop down.
