Believe me, the professionals break clips and lose things too. It is almost unavoidable with those jobs, unless you were able to label EACH specific fastener and clip as it came out, and then replace them in exact order.
Mostly having one or two things left over isn't going to hurt. Some of the stuff is more geared to ease during production than anything else, and really isn't as necessary when putting it together with the car totally assembled around it. There are even some shortcuts that involve leaving certain things removed on the way out.
Even the best professionals have stuff left over sometimes. But in their case, the leftover parts don't raise any eyebrows. Nobody notices, and it's another job well done.
