The noises are less without the braces just because the less-rigid structure transmits less noise to you. They're still there.
It could be you need spacers in the struts- did you happen to compare the size of the Bilstein cartridge with the Boge that came out?
Those clunk quite a bit. And if the rear bushings on the lower control arms are bad, they have to be replaced. They're responsible for all kinds of noise.
