If that light stays on with key removed from ignition that indicates a bad diode in the new alternator. It provides a path for 12 volts to the light which gets a ground through the filaments of the ther indicator bulbs. Sort of a backwards circuit. Alternator can still charge some with this condition. In all conditions removing that connector will turn the light off, the wire goes directly to the bulb. Therefore pulling the wire does not mean you are now charging no more than pulling the bulb. With that wire removed you will definitely be not charging.
Have you put a meter on the battery while running to see if you are charging or not.
