Most auto supply shops and auto paint stores carry a sealant specifically designed for the task.

Getting the window OUT is the easy part!!!

Edit: Just wanted to add that I have done lots of windows and the ONLY one I had to take to a shop was the rear window of a Beetle. Flat out impossible. When I asked how the shop did it they said they used hammers... Oh.
