Conversion From Automatic to Manual

HEY Guys,
I have a 2003 S60 5-speed manual. It was hit in the back and in the front slightly. I bought a maroon one with an automatic transmission. Me being a manual fan decided to have some fun and put my manual stuff in there. My brother need the engine from the maroon one, so I dropped the entire sub frame with both engine and transmission. I took out the auto-floor-shifter, I also took off the entire engine wiring harness that's in the front. Then I Placed the white s60's engine and transmission with the subframe. I also installed the shifting unit, and installed the clutch pedal and changed brake pedals. The car wouldn't start with either Engine computer. So I decided to start it directly, applying a charge to the starter. It started up with the original automatic engine computer from the maroon car, that was in there before. It won't start with the manual computer though. I created a wire for direct ignition, with the key. The problem with the computer is, is that it revs the engine for no reason sometimes. Did anybody ever do this kind of thing before? If so, can you give me some advise as what I should do? The car drives good its just the random throttle revs, I really don't like.
