Brain Salad Surgery

I have been having an intermittent starting problem with my '91 745 5.0 (Converse in-house conversion) since last Fall. Narrowed it down to the fuel pump electronics/ECU located in the RF kick panel. It seems that this area had some water intrusion (possibly from the cowl area). Sometimes when the key was turned there was a rapid clicking sound (fuel pump relay?), sometimes no sound at all. I tapped the kick panel while it was clicking, the clicking stopped and the car started. I drove it straight to my mechanic's shop and 'splained it to him. He made a 'raincoat' for the computer, tried swapping in a new ECU (from a FLAPS) and it won't start at all. Put the old ECU (that had been wet, now dried out) back in and the car started but ran poorly.

Any thoughts, ideas, suggestions would be appreciated.
