Definately check the engine and transmission mounts. When they break, they cause symptoms exactly as you describe. The engine/transmission will move when you place the car into gear, causing a loud clunk noise.
If the tranmission shifts fine otherwise, it is not a transmission problem.
The cruise control problem could have many faults. Two to have someone look for:
A vacuum leak from a line under the battery shelf, or close to the radiator (which could have been caused when the radiator was replaced).
Or, the switch above the gas pedal is getting worn and needs to be replaced.
Nothing on your car is worth $6000US !!!
