You are going to hate me for saying this, but since you had the intake off you will need to check the manifold gasket for leaks. Then take a good look at the base of the vacuum tree, it has a rubber O ring that might disintegrate.

Inspect the vacuum line from the fuel pressure regulator to the vacuum tree, it must not contain any fuel. A broken diaphram in the FPR is common, but usually causes a rich condition.
