When you "flushed the cooling system," did you drain coolant from the drain cock on the block? Any trouble getting it to drain there? Sometimes when people replace water pumps, they smear the surfaces with evil blue silicon that oozes out and lodges like blood clots in capillaries. The other suggestions are more likely, but something to consider ...
