The way the system is designed is you can loose either all your brake fluid or all your clutch fluid and the other system will still work. Although a good clutch is not too usefull if you don't have any brakes!! Sounds like you need to bleed the clutch system but it's kind of tricky because you're trying to push air down an essentially vertical tube and the bubbles keep wanting to float back up. The brake master cylinder has to be filled up pretty much all the way to the top to get fluid to flow over the partition into the clutch system. You have to keep a close eye on it while bleeding the clutch. The fluid drops down quickly and once you get below the partition level it starts sucking in air and you have to start all over.
