Before you paste the windshield with sticky goo check the seals for your windshield wipers. I know it's a long shot but sometimes the grommets loosen up and water will get in around the wiper posts.
Whatever you do stay away from the silicone rtv sealers. Air humidity causes the rtv to cure, therefore the rtv will absorb enough water to do a good job of rusting all the steel it comes in contact with. The Butyl rubber based sealers used in modern glue down windshields is messy stuff, but I think it's still the best stuff out there.
If you have been leaking theres going to be moisture sealed in to the leak site when you seal it. You should pull the windshield and attend to the bodywork as soon as you can to minimise the advancement of rust.
