DIY Wiring Harness

I can't see any reason you can't do what you mentioned.
You would need the correct mating connectorsof course.

I rewired the Engine compartment for my Jeep when I put the Chevy Engine in routing it to be optimum. As a kid I rewired some of my Vega Harness when I put the V8 in it. Recently we made some changes to the harness in my sons 1970 Valiant although that harness was optimized pretty good, it just needed to have a few wires replaced and retaped.
Manufactures try to keep wire lengths small to save money and weight. So you may be on the right track by running the Harness differently.
