(1) The ohmmeter readings on the alternator haven't proved it innocent, merely shown it isn't committing the crime at the moment.
(2) Finding the wires melted together proves you have started on the path toward locating the point of the short. You need to pull the harness completely, it seems, and find where the melting abruptly stops. It may go all the way back to the starter, but you HAVE to find where it found ground in order to know that you've found the cause. The pics suffer for lighting, not resolution.
I don't much agree with J's suggestion to use an ohmmeter. Yes he and I would do that, ourselves, but we are both experienced at electrical troubleshooting.
