Is there any rust in your rocker panels? If so, then definitely clean/flush out the area between the inner and out rocker panel. Repair rust asap.

Also check the bottom of your interior door panels. If the panel is wet then you need to remove the panel and reseal or replace the plastic sleeve that seals out water from getting inside the car. While there, also clean the drains at the bottom of the door below the panel.
