Changing brake fluid - potential problem?

I have a great mechanic here in the Birmingham area, but I got stuck out of town and was charged a bit high for cap and rotor (will know next time).

The out of town mechanic told me that the fluid in the brake resevoir was 'filthy', and that it needed to be emptied and changed, and the system bled till it was clean. Then he added that it could cause problems, but was not greatly specific. He seemed to be saying that it could mess up the master cylinder if the crud was too much. It is pretty black, so there is no telling what is down at the bottom of the resevoir.
