Your alternator was probably not damaged by the disconnection. More important, you need to disconnect the battery negative whenever you work on the starter or alternator, both to protect components and yourself from any accidental groundings.

You need to diagnose why the alternator does not charge. The regulator diode can fail, or the brushes can wear. See the FAQ for information to help you.
