John, I don't understand quite what you mean by "the new bushing was also much larger than the flange..."

Can you elaborate? What dimension of the bushing was "much larger" than what dimension of the flange?

The flange should fit over the splines of the output shaft and fit snugly into the ID of the new bushing. I'd guess the clearance is 0.010" or less (just an offhand guess).
