How have you checked to know it is charging? Did you use a meter? What is the voltage at battery?
First step to diagnose is to measure voltage at the battery with car running, lights on and lights off. Also measure voltage at large red wire at alternator. Should be at least 14V, maybe a bit lower if everything is on such as blower on high. The new alternator may not be making enough current to supply accessories and keep up the battery. In other words the new alt may be bad. Could also be wiring from alt to battery and alt to dash light.
If you are not sure how to do this go to any of the chain auto parts stores such as Advance, they will roll out a battery/starter/alt tester and test the system free.
