I have also noticed that heating/cooling problem. It only happened as bad as you say once, but I've had similar issues.
I noticed that strong sunlight on a cold day will trick the car into thinking it's hotter than it really is, and it will blow cold air for a minute, even in 40 degree weather.
On hot days (>80), especially on longer car rides, the car eventually makes the car colder and colder (I need to change from a setting of 70 all the way to 76 or even 78), probably because of the heat from the stereo inside the console getting to the car's temperature sensor.
After my 45000 mile service, the system seemed to operate a lot better, and I suspect that it either had to do with (1) a software download, or (2) a vacuuming or cleaning of the sensor. I don't know if they did either, but I suspect #2, since I believe that the sensor sucks in air to determine the temperature.
