Since dropping the engine/tranny requires disconnecting many electrical connectors, the neg cable on the battery should have been then disconnected.

By not doing so, some loose cable shortcircuited and fried the electronics, thus they messed up, so they are responsible.

Get a lawyer, also tell them you are going to call the local newspaper and Better Busines Bureau. That should shake them a bit.
