On the outside of your car immediately below the windshield is a cowl with the vent slots in it. Remove that and you will see a plastic cover that goes over the hole that leads to your blower motor. The plastic cover is either broken, or has become unseated, allowing rain water to flood the blower motor and overflow into your passenger footwell.
Cheap and quick fix that'll work: repair the plastic cover using caulking. I did this about 2 years ago and haven't had a problem since.
