Tried to do trans flush. I've got a problem and not sure where to catch fluid? 900 1994

My 94 965 has an aftermarket radiator/trans cooler. I tried to do a flush last night but failed early. I think I may not quite understand the flow of fluid. The top cooler line takes fluid from the cooler to the trans. I'm thinking that I need to attach a 3/8 id hose to the boss on the top of cooler/rad. Is this correct. Bay 13 mentions plugging a valve. Where is this and do I need to be concerned? I thought it might have to do with flushing at the trans instead of at the cooler. If fluid comes out of the top of cooler then it would also be flushed, but I've read that your not getting a cooler flush. What gives?
