I will be paying close attention to this thread....ha ha ha!
My son(16) and I are restoring/modifying a 66' 4-door 122 automatic. We won't have the same troubles as you will because of body already being suited for an automatic but it will be interesting to see what you come up with.
We have a 66' 2-door we will be using for parts to get the finished product as rust free as possible. We would have prefered to use it, as my son prefers the 2-doors, but it is a manual and we didn't want to have to make all the alterations that would be needed to make it an automatic.
More power and/or more weight will most likely mean you will need to upgrade the braking system as well. But if you are going to all the trouble of making all the modifications to the tunnel and firewall, I agree, you might as well go a step or two up with the engine and trans.
I am still trying to convince him he needs to just learn to drive a basic 4 speed manual trans like all the tuner kids do but he wants and automatic!
Go figure!!!
