What held the plunger in place? Usually, there is a slotted washer that holds the plunger down and a clip on top of it that holds the whole assembly. With the plunger removed, the piston should come out. Push down on the piston with a dowel rod and remove quickly and it should pop out.
I had problems removing the piston on my master cylinder, so I connected the air compressor to the port and blew it out. Watch out though, pressure builds and that piston could hurt you (it put a dent in my front fender.
