I just looked up the specs on that amp, and it seems like there is enough spank in it to drive your sub. First thing to do would be to adjust the input gain on the amp all the way up for the sub and all the way down for the 6x9's. Then adjust the crossover for the sub all the way up. Now you should just have(or pretty damn near) all sub sound. Keep playing with the controls until you get a good balance. If that doesn't work, your sub might not have a good enough box to put out some punch, or it may be worth another 100 bucks to get a deck that has some RCA pre-outs that you can wire into the amp directly.
Just one note to think about - I have 1000 watts RMS in my wagon to make generous amounts of boom. Realistically one sub with 150 behind it should round out your system nicely, but it won't turn your car into a thumping monster.
