I've had this on my B20 with HS6's... I put it on a dyno, and saw this happening. What I did was cut the big cast-tron tube which connects the 2 carbs, welded it closed. And joined the two carb with a small hose instead (1/4"), just to balance the vacuum at idle. With the 2 carbs running independently (not joined at all) the engine wouldn't idle too well, and the carbs' pistons would go up and down all the time (like vibrate more like.)
My guess is that the carbs aren't perfect, and it's easier to raise one carb than the other... so one decides to flow more than the other and route the mixture through the big-cast balance tube instead.
