Having seen technicians screw up the install on a rack here and there I can attest to the fact that body shop does weld or sometimes braze the holes back up, sand them down, hit it with a light coat of body filler (aka bondo) and repaint it. It is not a pretty sight on a brand new car, but once done you'd never know what happened.
