Despite the window runner issues that you's run into you should keep them because they serve an important function.

If you were listening to "Wait, Wait, Don't Tell Me" on NPR on Saturday, you'd know that those windows are important for spitting through. They provide important wind-break so that your spit doesn't fly back into your face as with a regular window. Furthermore, opening the door to spit can lead to one falling out of the car - as one unfortunate woman in Kansas City learned last week.
